SoftGene: ESM-Enhanced Soft Prompting for Gene Set Annotation

SoftGene integrates the ESM protein language model with a hierarchical attention-based encoder to represent gene sets via amino acid sequences. This framework uses a hybrid prompting scheme of ESM-derived soft prompts and hard text prompts to improve the interpretability of gene set annotations.
